MauveAligner needs libmems which in turn needs libclustalw which has copyright
issues and can not be distributed by Debian for several reasons which are
discussed at the Debian-Med mailing list.  See for instance in the archive

Because some progress to package Mauve according to the
installation procedure at

Mauvealigner is provided here as unofficial package to get some things done
until a real solution is found.
